Why did Starbuck think a girl as old as Casey could be hers? How were the humans able to so easily use their ships again after presumably cannibalizing parts of them to build their town? Things like that.
1) Ovary preserved and experimented upon by copies of mad scientist Cylon Simon model. Simon seemed just nutso enough in the right way for that, given the revelations of "The Farm I and II".
2) A lot more of the Colonials were likely more paranoid than was openly admitted to on-camera. They were on the run after the Fall of the Colonies for at least a year, after all.
