Near as I can figure from the signage and the leaflets they were handing out, they see a relationship between Chapters-Indigo's top shareholders/corporate leadership - Heather Reisman and Gerry Schwartz, I believe? - and the Israeli government's behaviour over the last decade or more. One not to their liking, or the pickets wouldn't have been there.
I know that the Big Names at Chapters-Indigo made a point of announcing a switch of political support from the Liberals to the New Conservatives over Israel among other issues a year or two ago. (http://www.cbc.ca/news/viewpoint/vp_zolf/20060814.html) I'm guessing that this is at the heart of the complaint.
